چکیده

Positive Darwinian selection at the molecular level is often studied by comparing the number of synonymous nucleotide substitutions per synonymous site (d,) and the number of nonsynonymous substitutions per nonsynonymous site (dN) between homologous gene sequences, and a t-test with an infinite number of degrees of freedom is usually used for determining the statistical significance of the difference between ds and dN (Hughes and Nei 1988; Kumar, Tamura, and Nei 1993). An assumption required for this test is that the sample size (number of substitutions between the sequences) is so large that ds and dN are approximately normally distributed. However, it is unclear how well the t-test performs when the sample size is small and whether there is a better way of testing positive selection. In this letter, we address these issues by using a recently published data set of primate lysozyme sequences (Messier and Stewart 1997) as an example. where SE(ds) and SE(d,) are the standard errors of ds and dN, respectively. In this case, the test statistic (t,) becomes

Quantitative immunological and electrophoretic comparison of primate lysozymes.

Rabbit antisera were produced against purified human and baboon lysozymes and tested by quantitative microcomplement hation for cross-reactivity with the lysozymes present in the milks of 19 primate species. No antigenic difference was found between the lysozymes of man and chimpanzee and almost none between those of man and orangutan. Major antigenic differences were detected between human lys...

Likelihood ratio tests for detecting positive selection and application to primate lysozyme evolution.

An excess of nonsynonymous substitutions over synonymous ones is an important indicator of positive selection at the molecular level. A lineage that underwent Darwinian selection may have a nonsynonymous/synonymous rate ratio (dN/dS) that is different from those of other lineages or greater than one. In this paper, several codon-based likelihood models that allow for variable dN/dS ratios among...

Molecular Evolution of the Primate Antiviral Restriction Factor Tetherin

BACKGROUND Tetherin is a recently identified antiviral restriction factor that restricts HIV-1 particle release in the absence of the HIV-1 viral protein U (Vpu). It is reminiscent of APOBEC3G and TRIM5a that also antagonize HIV. APOBEC3G and TRIM5a have been demonstrated to evolve under pervasive positive selection throughout primate evolution, supporting the red-queen hypothesis. Therefore, o...

On Feasibility of Adaptive Level Hardware Evolution for Emergent Fault Tolerant Communication

A permanent physical fault in communication lines usually leads to a failure. The feasibility of evolution of a self organized communication is studied in this paper to defeat this problem. In this case a communication protocol may emerge between blocks and also can adapt itself to environmental changes like physical faults and defects. In spite of faults, blocks may continue to function since ...
